Probably the gods that created him, limited his power and gave him a weakness so he couldn't usurp them. He can freely move through time and his main mission is to restore the timeline. Maybe each time he chased you he originally won, jumped forward in time and saw the outcome wasn't what he wanted, meaning he didn't get Kaileena, sands were created and somebody else started disrupting the timeline. So he goes back, lets the prince "win" nudging him in the direction that will ensure destruction of the sands and that's how we get The bad ending. The good ending however is the true ending, as It both leads to destruction of sands and Prince and Farah being together again. Meaning their relationship(bloodline) was esential to the restoration of the timeline, so after the bad ending, Dahaka saw the timeline wasn't restored to the orignal state, went back and let Prince "win" to fix the damage caused by Vizier's machinations, who was responsible for everything that happened. I don't think water destroyed the Dahaka, I think water disrupts his control over his powers, that's why when he fell in the water we saw all these strange anomalies. He doesn't care what mortals think of him, so he allowed the Prince to believe he changed his fate and didn't come back after falling in the water, because he saw the timeline was restored. It was probably the Dahaka who left the water sword for the Prince to find. Before both the Bad and True ending the Prince walks through the same room but only the second time he stumbles upon conveniently placed water sword. So in the end the Prince didn't change his fate, he restored It. That's my theory.
